Hey Stevosi. Sorry you're having this problem.
I appreciate you trying to keep it in the same thread, but you're not likely to get noticed in this Discussion forum for bugs. Try to post in to https://getsatisfaction.com/ftlgame or the tech support forum (http://www.ftlgame.com/forum/viewforum.php?f=9).
Check if you have read/write permissions in that folder and on those files. Running the game in admin mode will guarantee you do, but it really shouldn't be necessary. If you remove the files, run the game again, start a game then quit, can you see if the profile creates and functions? Or are you permanently unable to save data now?

My computer has been turned off and on and now the save file with *new* in it has gone and all my data has come back haha. I have no idea whats going on
