I don't think that works on completely broken systems. If an entire system is in the red, upgrading nets you just another red bar to fix, not an intact system.

Oh and Crusher, just wanted to say your Type C ships look really exiting. I'm still not quite done with Vanilla, but when I am they are on the top of my list!
