This ship is a different beast. Luckily, I did "OK" with it the first time. Much better than my last couple runs haha.
Any tips on how to run this ship better?

Well, it was alright, you kinda bummed out with that last enemy ship at the end. I didnt really watch much of the video, just the first and last fights, and one of the fights in the middle where you took a bit of damage. Ill give you a few tips, but they may be a bit redundant, useless, or otherwise flawed, since I've barely been playing myself.
Alrighty, #1: Get to know the weapons by sight. You should be able to tell exactly what weapons they have by looking at them. And you should be able to tell what they do and how fast they charge (to the extent of knowing whether they fire before or after your weapons). You want to cloak after as many of their weapons have fired as possible. In that first fight, if you had waited for their burst laser to fire before cloaking, you would have taken a lot less hits. Make sure you cloak before they fire any beam weapons - keep an eye on the weapons glowy lights because they get brighter as the weapon charges. When you eventually get shields, you should make sure that the enemy weapon configuration can get through your shields before you aim at their weapons room.
#2: Sync up your shots. Wait for your beam weapon to charge before you fire your lasers, even though it means waiting for a second at full charge. Do not use autofire at all ever unless you either have three or more laser weapons or you have weapons with identical cooldowns.
#3: Hoard your scrap. Keep around 150 scrap on you at all times until you find shields, which can be found in stores (along with any other systems you dont have). You do not want to miss getting shields. You also want to have enough scrap to allow you to use any extra weapons you might find. Upgrade your cloak once around the start of Sector 2 and that's it.
#4: Watch other people play. This works as a pretty good substitute for actual practice. Also, do actual practise i.e. play the game lots.

The only advice I could offer you is general.
I noticed that you seemed to exit sectors prematurely. Obviously, each new sector is progressively difficult. So, assuming that you're adequately prepared in the first place, it is a good idea to visit as many beacons as possible per sector to maximize the amount of resources and special opportunities that you obtain. The sooner you advance to another sector, the sooner the opponents become more challenging, and the more potent your probability for failure.
Try mentally mapping how many beacons you can visit in any given sector as soon as you arrive. Often certain sacrifices (such as hull damage and even crew loss) can be justified by having the option to visit just one or two additional beacons.
In the case of the stealth ships, this an especially beneficial practice with the addition of Long range Scanners being augmented straight from the beginning. Also, take advantage of nebula's and other rebel staggering occurrences to expand your opportunities.
Also, I generally never have my laser weapons equipped in my first weapon slot in the event that my weapon systems are damaged. Doing so, particularly if the enemy possess powerful shields, can be a waste of time. If you rely on missiles or burst weapons to provide your lasers contact opportunity, in the panic, this arrangement could cost you several precious seconds.
