You see, when I first started playing FTL; I wondered, who is on the good side?
If you think about it, the rebels' existence is questionable, since throughout the game, there is never a scenario where a rebel harms or attacks anybody that is innocent (except cargo ships).
Why do you think they exist and who's on the good side?

Rebels only care about Humans. The Federation, while flawed and weighed down by incompetence (until it's too late) at least tried to unite the species.
Examples:
All Rebel ships are staffed by filthy, dirty, slimy Humans. Humans are used for everything.
There is that one event where the Rebel ship and a Zoltan ship fight over a primitive world. Sure I think the prime Directive sucks, but you have to help the Zoltan out because the Rebel won't bring you any favours (so by default he's a dishonourable scumbag, so it makes you even more of one for attacking your friend and getting punished by doubled fleet pursuit.)
The description of Rebel Controlled Sectors indicates things are not going swimmingly for anyone under the Rebellion's yoke.
Stealth Cruiser Unlock Quest - instead of breaking the treaty they have with the Engies and attacking outright, they staff Mantis ships with Rebels and attack Engi installations so they get around the treaty.
Now as for the Federation being "good" is just speculation. I think they're way less evil than the Rebellion, but because of the idea of unity and freedom for everyone, they are weighed down by bureaucracy.
Also, because the Federation are not a bunch of xenophobes. I can't tolerate people who are intolerant. Intolerant people are obviously made to be set up as bad guys by default.
