I literally can't think of what to do here other than restart. as it is, the game can keep running here forever, and there doesn't seem to be anything covering this situation.

You're boned.
One thing that is very important when relying heavily on teleporter tactics, is to upgrade it to lvl2 asap. Level 2 gives you just enough time to beam back before your guys suffocate (except Zoltan who have lower health). This makes it possible to damage AI systems (dealing 1 hull damage). Since AIs will repair themselves it's possible to bring them down to 1 HP then use the boarding drone for the final kill.
It's tedious but in cases where you must defeat the ship to get fuel, it's the only option.

I ran into a similar situation before, and I think the one thing the boarding drone needs is some sort of self-destruct system.

No!
Each time you destroy all levels of a system the ship receives 1 damage.
With a lot of patience and loosing a crew member I think you can win and wait for some fuel.
Edit: I now see it, there is more health than crew... You are screw.
