I was thinking this exact thing earlier, it would be great to fight a "reverse campaign", where you're spearheading an assault to fight off the rebels, who perhaps have hired/conscripted/enslaved a bunch of mercenary & militia forces, so we can have some variety.

Perfect expansion/DLC content right here :D

Another thing I would want to see explored could be the Crystal worlds. For a race so old and advanced, cramming themselves into a single system seems kind of silly...In actuality there is pretty much no limit to your possible ideas here...
(assume these could all be together)You could expand out not just into that area but also into deep space exploration a la Star Trek. Going off into new systems and (possibly) new races or factions. Maybe you could find early prototypes of the Engi and uncover their history. Maybe you might fight some type of space creature instead of a ship? You could have bombs that create gravity wells in enemy ships, or arm your crew with advanced weapons for easier boarding raids. Mayhaps the post war federation has split up leaving you ships like Serenity from Firefly? Could you meet splinter groups of Zolton hiding out in the deep reaches of space, clustered around wormhole outposts? Maybe the Slugs have something dark hidden in their murky nebulae.
I could easily see some type of new robotic threat looming in these far reaches that wants to destroy what it perceives to be enemies of a long dead civilization. Perhaps this civilization are predecessors of the Zolton, or even all life in the known universe?
Instead of a Federal Fleet chasing after you, you might add in a mysterious wormhole that let you into this area, and it is closing, forcing you to hurry up or be left behind. In addition that wormhole closing could be unstable and affected by your actions in systems.
New ships you might find could be a variant of the Zolton Ship which sacrifices the uber shields for damaging weaponry which can pierce through shields part ways or some other ability and evasive maneuvers, a pirate ship that starts off with teleporters, basic missile systems and a scrap recovery arm, the new robotic threat (if added) might lead to a nimble cloaked ship that starts with an ion cannon type weapon and a gravity based missile/bomb but poor life support systems and low crew capacity and maybe there could be a rebel version of the federation cruiser? Give it to players for peacefully helping splintered off groups of the rebels reintegrate and have it have similar designs and weapons to those annoying elite rebel fights (but of course balanced) That's my whole cluster of ideas... I don't know how they could be coded, balanced or implemented, but they mostly seem at least somewhat valid.

Did that. Takes a hell of a long time to charge up, but it works.

The rest of your post is kind of a tangled mess of ideas and hard to sort through, but you might find a few more pieces have also been done, scattered through the modding section.

Wow.. Someone Managed to read through all of that and made some sense of it.. But yeah there are probably mods for this out there, and I probably do not have very many original ideas... I was just trying to get what I thought out before I forgot it.

Please don't add on after the final boss. I've never beat it, so I won't get to see the expansion :(

I vote to expand the current gameplay with more variety and new ships/weapons/encounters/etc

I think more exploration and a harder game mode. Maybe some kind of open world where you can pick a ship and race and start taking out the other races. Something like Risk. You have to defend certain areas and push forward taking control of all areas and control different types of ships. This would be worth the price of the original game if not more. But exploration is the main thing. I think it would make FTL the best space strategy game ever made.
