My PC is infected by malware and had to be formatted, and I had to start playing FTL on my old PC

Nope, no steam cloud. There are some technical difficulties that prevent that. The devs are hoping to fix that eventually.

Supposedly there is a way to transfer the save easy via dropbox or something to simulate a cloud save.
