With the announcement of addition systems being manned it makes me wonder, why can't all the other systems be manned? e.g. having a man in the O² room could improve output by 25%. Having a man stationed in the cloaking system would allow for a longer cloak and/or shorter cool down. Medical would boost healing by a percentage, but only when the man stationed there is at full health. Auxiliary weapons could see a faster recharge on top of what the Primary weapons officer already provides (this would only apply to the secondary weapon system though.)
I'd like to say that the transporter system could feature a faster cool down as well, but then you'd need a special room off to the side for the transporter controls/station and that'd just be a nightmare to set up...
Anyways, this wouldn't imbalance the game play since there is a limited number of personnel available, it would only give the player more options in how to play the game.

Well, the Advanced Edition (coming out in less than a week) adds manned positions for sensors and the door system.
