Did you know? Killing all the crew in the rebel flagship converts it to a drone, but leaving one rebel alive, the one manning the triple laser, you can prevent the ship from repairing. Also it reduces evasion by half, since there's no pilot!
Did you know? Enemy rebels that are in the rooms in the wings of the flagship die, when you destroy the phase that uses those systems. Try luring as many of their crew into the three rooms with fires, breaches, and boarders; just before you fully deplete their hull.
Did you know? To quickly recover power from cloaking or teleporting, post zoltans nearby. If the zoltans enter a room that has been ionized, and then leaves, you'll get one power bar back sooner that the ion effect wears off. Use more zoltans for more recovery.
Did you know? Although fires can't really damage drone systems, it still delays repairs. If you have fire weapons, consider using them against drones, even if they don't appear to have any affect.
Did you know? Enemies have limited amounts of missiles and drones. The more missile weapons their using, the sooner they'll run out. If you have a defense drone, it might be worth it to wait it out before making your move.

That's an interesting one. I allways assumed that fire weapons are completely useless in such a case. Handy to know.

This can be incredibly useful when fighting the flagship. I recently won a game with the DA-SR-12 in which I only had five crew (2 humans, 2 mantis, 1 engi), and my weapons were the Glaive beam (that originally came with the ship), a Burst Laser 1, and an Ion Blast 1. I also had a teleporter, a Defense Drone 1, and the cloak that came with the ship. My shields were at Level 4, and I think my engines may have been at level 4 or 5. During phase 1 of the flagship fight, I was able to knock out the triple-missile launcher, the triple ion, and the flagship beam weapon by using my two mantis and humans as boarders. By using the BL1 and the ion weapon, I could strip three layers of shields, which allowed me to use my Glaive beam to damage the flagship door system and the cloak. This kept a flagship crewman in each of these rooms when the left part of the ship broke off at the end of the battle. I fought the second phase the same way, except this time my beam weapon kept the flagship drone and sensor systems damaged; the flagship lost two more crewman in each of these rooms at the end of the second phase of the battle. (I did take quite a bit of damage during that part of the fight.) At the third phase of the fight, the flagship only had three crew left (besides the triple laser gunner that I kept alive); the flagship boarded my ship with these crew, which my crew killed. This allowed me to send my crew to knock out the flagship shield, which won the game.
Does anyone know for sure if the flagship will always send all surviving crew (that are not in the weapons rooms) to your ship in the third phase of the final battle? I have seen this happen before, but I am unsure if it happens all the time. (I think I remember one fight where the flagship did not send all available boarders.)

I've seen before where he doesn't, but I don't know in what situations they do. I've even seen guys teleport BACK to the Flagship before.
I think it's just more heavily weighted for the flagship to send additional crews, but they'll still fix shields and stuff like that if they're still there.

A lot more than that - no pilot also means no pilot bonus (and no engineer bonus if he's also dead). Phase 1 of the ship starts with Level 2 Engines and the crew is probably fully trained, giving 30% evasion; with only the auto-pilot you're looking at a mere 5% evasion. (And with the AI taking over, you're at 24%.)

Do note that if you do this while cloaked, you will lose 1 power worth of your remaining cloak time. This can occasionally be desireable, but other times you want that cloak up as long as possible.

Fire CAN actually burn systems in an auto-drone despite the lack of oxygen -- it's just very rare the fire will last this long.

I had moderate luck with 2 fire beams running as if it was one beam with half the recharge time. However, it was by no means a good way to take out the scout. I got bored with it and just gave up on them.

When Rocks surrender, they tend to pony up a lot of tasty missiles. If you're considering keeping a missile-reliant loadout, a trip through Rock territory might just give you the ballistics you need to stay afloat.

This was almost definitely a coincidence - type of ship or crew should have no bearing on what good they offer in a surrender.

I've read a couple of time in this thread that LV3 Oxygen will negate a hull breach but I've found that if you open all the internal doors a LV2 can be enough to cancel it out and allow you to repair the hole without your crew suffocating. Of course if theres more than one breach you need to isolate that room.
Of course even with LV1 its generally a good idea to open all the doors if you have any depleted rooms to quickly get the oxygen in to protect your crew. (once they've sealed the breach)
