Steam, Gog and http://www.ftlgame.com/ all sell the game. Only Steam accepts Visa. The FTL website offers all three platforms DRM-free + a Steam key, Gog only offers PC and Mac, DRM-free of course.
Gog currently does not offer Linux versions of their games, but the feature is planned. Once the linux version is available it should be added to your library. When Gog added Mac games, Mac versions were added free of charge for all games that support Mac versions, so i belive Linux will be the same. No eta on Linux though.
Personally, Steam is a good choice, even if you only want FTL. Aside having to install the game through the Steam client there's no restrictive DRM or installation/computer limits, nor do you have to be online to play.
