The last stand, normal human ship, transporters.
Out of missiles. One repair base in upper left corner.
Managed to use transporters to take out all his weapons, but now what? If I transport into anywhere else on the ship, they rotate crews through the medbay and slowly whittle me down.
Suggestions?

You're kinda hosed unless you have enough firepower to burn through his shields and do hull damage. Killing systems will take down a hull point for each one you kill but that takes forever, lol.
Maybe start by picking off the outlying systems and see if you can kill it, let them repair it, then jump back in and kill it again?
I've done that on unmanned drones when I didn't have enough firepower to take them out and didn't want to waste missiles.

With humans and a 2-man teleporter, this strategy can be difficult but still possible. The trick is: You must take out the ENTIRE main-ship crew in the first phase. You should be able to do this with the ship you have - assuming you have missiles - but it helps a LOT if you have 4 or even 6 guys with maxed combat and a L3 teleporter. It works even better with mantises or rockmen.
***** NOTE *****
This is a very specific strategy and following it should win, but may take some fun out of the game. I crafted it over many, many fights with the boss. It may take some tactics changes mid-stream but should work almost every time, provided you have the resources above. It's almost impossible to NOT get the resources above if you're trying for them all game, though.
Turn off your weapons. Pump the extra power into all your other stuff like shields and engine. Bring out your defense drone if you have one. Cloak if you have it when he fires the missiles. Use a L3 cloak if you have one. Don't fire a shot while cloaked. Or at all yet.
Teleport into missiles. Kill the guy there and break the system. You shouldn't need to cloak the rest of the round.
Bring the guys back and teleport them into the ion gun. Do the same thing. Then repeat with the beam. Leave the guys in the lasers. Now, the boss can only fire 3 shots at a time. Bring down your 4th shield if you have it and bring down your engines as far as you need (you don't need to dodge anymore) to bring your weapons back up. Here's where your missiles are useful, and after this they're not that necessary so feel free to use most or all of them here.
Teleport into doors, with your teleporter all the way at L3. Doors!? Yes. Doors. 2 guys will come in to fight your guys. Teleport 2 more into sensors.
Eventually, the 2 guys fighting your two will leave the fight to go to the medbay. Wait until they're almost there and fire everything you've got at the room, especially missiles and bombs. That should take down the medbay AND kill the two guys.
One or two guys will go in there to fix the medbay, possibly abandoning the doors to do so. As soon as you can, teleport your 3rd set of guys in there to stop them. Now, with ANY luck at all, the ship guys will abandon the doors to gang up on your medbay guys. So your door guys will take down the doors. As soon as they do, send them in to the medbay along with the sensor guys. Swap people around if you need to to keem them alive but if you lose a few guys, no biggie. Just try your best to keep the fight unfair.
Eventually you'll kill all their guys. Now the ship is yours. Send 4 guys into shields and bring the other 2 (if they're alive) back. When the shields are down, blow the crap out of the ship.
In the 2nd phase, the ship will be empty of crew (except that laser gun. Never kill that guy). Teleport into missiles and again cloak L3 when they fire. This time, though, don't turn your weapons down and send the first volley (no missiles this time) at the drones. That should make the upcoming drone phase easier. Send some more guys into shields and - when the missiles are down - pull your guys back and consider sending them into shields too. Bring your cloak down to L1 and then cloak (not firing during it) a few seconds after the alarm goes off.
Eventually their shields will be down. Pull your guys back and blow the ship out of the sky.
3rd phase, cloak again at L3. Pummel that shield until it's down and then send guys into the missiles again. Cloak when he fires and don't fire your guns, and with any luck your cloak will last until the megagun fires.
