It's not the most practical, but my favorite weapon is the Glaive Beam. One-shotting ships is just so satisfying. I had a memorable Stealth B run with Glaive Beam, Burst II, and Hull Laser I, an anti-ship I, and a beam drone. And a pre-igniter, of course. The boss was dead before the power surge on phases 2 and 3.
Ion Blast II is my favorite "good" weapon. It pretty much lets you pick apart the enemy ship at leisure.
Fire Beam and and Anti-Bio Beam are a lot of fun, too--one for creating chaos, the other for surgical precision.

Fire beam is maximum lulz, that slightly evil, masochistic lulz.
Getting a pair of BL2's is pretty nasty.
I tried one run with two Attack Drone MKII's and that was pretty funny. Just absolutely buzzsawed everything I ran into.

I would say Heavy Laser I...
and it has nothing to do with me liking the engi race a lot >_> ...
That and there more common (for me) then any other weapon and it's only 1 energy, getting out of sector two with 4 heavy laser I's is nice.
