will the use of mods unlock ships?
will mods get me achievements in ftl?

In short, yes. The profile is kept separately from the main game so mods do not alter it, however playing a modded game, it is possible to unlock ships. These will stay unlocked even after removing mods and restoring vanilla FTL.
