It is a staple of starships in soft scifi: when your cargo is in peril from alien invasion, when your ship has been boarded by an evil empire, when you have to bluff your way from a tight spot... you push the big red button marked "self destruction", then input your own personal Captain's Code, and wait for a scary and dramatic countdown to happen.
Consider this for the inevitable sequel and\or expansion of FTL. The possibilities are endless. From a mere "to hell with you all" moment right before one game over, to sophisticated calculations in order to make your enemy panic and either jump away from your imminently-exploding ship, or recall boarding agents to their own as you've hacked into their own self destruction system.
Ideally, the self destruction system would be a separate weapon system in its own room.

Re: Suggestion: self-destruction button
I think you should be able to self-destruct if you're at 10% hull or less, and you have at least 1 power in the reactor (not used). An button would appear in the Sub-Systems section, and if you press it, a massive nuclear explosion should occur, dealing 6 hull damage to the enemy ship.
I hate FTL...
But I love it at the same time...
