Modders are saying that a lot of the game behavior is hard-coded (for example races stats and capabilities, augmentation effects, etc.), and this prevents them from making wild new changes. And that is true, and unlikely to change; the game was not designed with modding in mind.

It wouldn't be bad if there was a seperate blue bar under the health that shows a crewman's air reserve. This could allow for survival in zero oxygen environments for twice as long as normal, since the air will have to deplete before their health will start ticking down as they asphyxiate. And they would have to visit the O2 room to "refill" or "repair" their blue oxygen bar. High powered level O2 rooms would fill it up the blue bar faster.

Thinking about it a bit more.
Add a new subsystem room that equips crewmembers. It doesn't use reactor power, it uses its own supply. Like helm, sensors and doors. When a crewmember is in this room, his icon on the left side of the screen has some options to equip hi with some special gear. The level of the equipment room determines how many crewmen can be equipped with special gear at the same time, simultaneously.
There is a cooldown everytime a crewmember uses the room, similar to cloaking or teleporter cooldowns.

The equipment room subsystem is available for purchase at stores in certain sectors. Each level of power you upgrade adds a new type of kit available to use, and increases the number of crewmen that can use them.
Kits use up your drone parts. Only one kit per crewman. Removing a kit while in the equipment room will refund the drone part. If you remove the kit while not in the equipment room, or the crewman dies, you lose the invested drone part.

We could have kits for just about everything.

1. Air supply kit. See my previous post about an air supply that has to be filled, and refilled at the O2 room.
2. A weapon kit that increases damage done to enemies by x2, but it only lasts for roughly one kill. Afterwards, they have to go back to the equipment room to rearm. Doesn't affect boarding damage to enemy systems.

3. Fire retardant suit with a red bar under the crewman's health that takes fire damage before health starts being depleted. Repenlished by standing in an active equipment room.
4. An EMP kit. A crewman with this kit does half damage to living crew, but double damage to anti personel drones, and boarding drones. Does accumulating ion damage to the system he attacks while boarding, but does no physical damage to the system. The ion effect recovers when he stops attacking the system. Infinite amount. no recharging needed.

You can only equip two of each kit. So if, you had level 1 equipment room, you could only choose "Air supply kit" on just one crewmember.
With level 2 room, you could put a kit on up to two crew members. Air supply, or weapon kit.
With level 3, up to three crewmembers, air supply, weapon kit, fire suit.
Level 4(max) up to 4 crewmembers, air supply, weapons, fire suit, emp kit
