So I get to the flagship and, using my vanilla copy of the game, took great pleasure in taking out every crew member on it. Suddenly I get a message about an advanced AI taking control of the enemy ship.

If you want to make things a little easier on yourself, leave the gunner in the middle-left gun station alone. Then your boarding parties are free to raise caine throughout the ship, murderizing the rest of the crew worse than a horde of hungry Uruk-Hai would murderize a refugee column of fat, defenseless hobbits, and smashing all its fiddly-bits, without the AI ever coming online.

Found this today. Yeah, it's kinda hilarious being told about the teleporter and immediately after the crew's death.
Long story short, I unlocked the "Burn baby, burn" achievement with the final stage of the rebel flagship xD.
