So I was thinking after beating the game a few times it might be nice to be able to carry over a second run with all my gear and crew but just start fighting against harder enemies. Any chance of this happening?

It has already been suggested, but I'm not sure if the devs have considered it.

Also, it would be kind of out of place, since the whole story is to get to the federation base and kill the rebel flagship, and if you've already done that, what more is there to do?

This would be great, the story could simple repeat itself along with a bigger challenge.

Well it doesn't make the story change since you're just starting with a better ship and the enemies would scale accordingly. Like if sector 1 pirates have 4 shields and it just gets worse from there. I hope they consider adding something like this since their game is getting so much attention. I would pay a couple bucks for an expansion.
