I have been unable to repeat this, however it was rather crippling to my boarding party play style.

At one point I was attempting to recall my two assault Mantis back to my ship at the exact time the enemy ship exploded. Not only did I lose my assault mantis', but the system apparently thought they had gotten back onboard because I was unable to move any crew members into the teleporter room. The crew members had been removed from my crew listing both in ship stats and in the side menu, and I was unable to select any "invisible" crew, but the system responded as though there were two crew members in that room, filling it so I was unable to put any other crew into the teleporter.

This happened to me as well.
The enemy ship had 2 crew left, I decided to recall my mantis. They beamed away from their ship, but the ship exploded. Too bad for them Later I bought a rockman for final battle, but he refused to move to the teleporter.

The workaround is to exit and save and load it up again.

would love to be able to teleport back just as the ship is exploding like right before it cracks. that would be some awesome close saves
