You still can't charge or fire it but it will appear to be online. If you have a zoltan crew member in your weapons room while you have a missile launcher that is offlined due to having no ammo, it will come online. This led to some confusion until I realized that I was out of missiles.

You can click on the weapon and swap it with another weapon slot if you don't want the Zoltan to be charging it up. This can be done in the midst of battle.
