How do you keep your progress?

See the topic. Brand new to the game. Feel like I am asking a dumb question. So you die and you lose everything? The ships you unlocked, the layouts, the achievements etc and you have to start completely over? Never played a roguelike game before. I understand the concept of perma death but for the love of pete you lose everything? So if that's true how do you use any of the new stuff you unlock? You have to beat the end and then start a new game?

If you've unlocked something, like an achievement or a new ship, you get to keep it even if you die in the game.
What you don't keep are your crew, augments or guns, scrap, etc.

If anyone told you that you lost absolutely everything if you died, I want you to go find where they live, fly/walk/drive/teleport over there and give them a swift punch in the face.

So why don't I have any of this then would be my next question. I have played the game three times. Unlocked the Kestrel B I believe and the engi ship. Got to the boss and was unable to defeat him. The next time I logged into the game all progress was gone. I had no option to continue and all the ships, layouts, and achievement progress had not been saved. Any idea why?

All right this is actually really annoying. I assumed progress was saved automatically but then I noticed there was a save and quit. So I saved and quit. Booted up the game again. Guess what? No save file apparently as the continue option is greyed out. I don't see a save file anywhere in my GOG folder which is where the game files are stored. I don't see any save file in my documents/my games, in fact according to the "helpful profile file location" on this site I should have a FTL folder but I have nothing. Do we really need to create a save file for this game? Is it prof.sav or whatever I found somewhere? Do we save that in the my games folder or in the GOG folder?

If you were able to unlock ships, but they were gone when you started the game again, that is not normal behavior. Please try running the game permanently as an admin, or if you like, you can send me an email directly at techsupport@ftlgame.com

I just checked run as admin is checked. I tried uninstalling and reinstalling the game. no profile or save files found. No FTL folder in my docs. Having a pretty good playthough. Unlocked all 4 acheivements for the Kestrel, the Engi A, and the stealth cruiser this playthough. Sure would stink to lose all that progress again. Any other ideas?
