Gameover when crew still alive on flagship round 3

I got a gameover from my ship hull reaching zero, but hang on my crew was still alive over on the flagship round 3...
...and the Flagship only had 1 hull left.
On Hard!
What an unfair loss!
I'm sure my suicide mantis squad would have been more than happy to damage one last system and save the Federation.
I certainly can't imagine them saying "whoop well our ship is down, better just lay down and die over here"
