I am fighting the flag ship and my strategy is to board the ship and kill the crew. However, I am worried that the flag ship will warp away with my crew aboard when all their crew members die. I know normally, when the ships hull is destroyed it breaks up and flys off. Is this the case if you eliminate their crew? I would hate to do this and be screwed on the next encounter.

AI will just turn on if you kill the crew, Leave one crewmember or everything starts to auto-repair.

Don't kill all the crew. As I understand - but have not tested - this causes the flagship to go into 'automatic' mode, like the autoscouts and autoassaults. In other words, it gains slow subsystem health regeneration/autorepair.

I don't think wiping the crew out would make it warp out, though.

Wiping out the crew did not make it warp out. But, it did make it go into AI mode where it does have sub system regeneration. The cool part about this is after you follow it through a jump, it still has no crew. This makes it extremely easy to teleport on board and wipe out the shields / droids / weapons. Even with slow regen it is no problem when you have 4 crew members aboard their ship taking down the systems. Once it has no shields / weapons you teleport out and wipe out a shield-less flag ship.
