I think it would be fantastic that, if you kill all the crew of an enemy ship, you could have the opportunity to change this ship to yours, and continue your quest in this ship instead of the one you started with. It would be a huge gamble, as this ship would probably be weaker, but it could save you in dire situations.
Also, if you have crew on an enemy ship, and your ship is destroyed, the game should not end unless those crew have died.

Enemy ships actually tend to be stronger throughout the game, compared to your ship. The exception is they have less hull points but with a strong ship you can easily avoid most damage, even against the boss.

The Profile/SavedGame Editor would let you fly enemy ships in FTL 1.01-1.03.3.
I'm still in the process of updating it to support Advanced Edition.
Thread: A way to play with more than 9 ships *
* That thread's OP links to an old version of the editor. It's up to v22 now.

When FTL Advanced was announced but not released the devs addressed this "wish" specifically. Stating it's common as @#%@#%, they get it all the time, and no they wont do it because doing so would require them having to rework the mechanics of the games far too much to make it worth the effort.
Personally, if they did this, I think they would be mroe than halfway done being able to allow you to control multiple ships, which would be cool, and perhaps the major defining feature of a ftl2 if ever there was one.
