A question regarding attacking.

Reading some guides, for example [url]Final Boss Guide (Spoilers)[/url], they say: "Obviously the first things you want to take down are the missile and ion"
The only thing I managed to figure out so far is to give order to attack their weapon department, with two rockers as a symbol. They seem to suggest it's possible to attack each of their weapons on their own? Maybe I am missing something.
This is the first time I reached final sector, so want to be sure I can do my best to finish this one; it's my 4th run since I started playing the game, normal from beginning.
Edit: Also, accepting any tips for the final sector.
From reading other people's posts, it seems their ships are way better equipped and/or specialized than I am; I guess it comes with experience - I've only spent couple of hours playing, so far. Playing with Torus, 4 crew members, 4 drone slots (usually Defense I and Attack I), weapons: Ion Blast II, Burst Laser I and Hull Laser II, which I switch depending on situation. All the weapons I got as loot, since I never had enough money to buy one, nor do I really know the differences much, since I tried just those I looted. Got shields upgraded to 3/4.

You are missing that the guide is for the rebel mothership. The rebel mothership has a unique layout with 4 different weapon systems room. 1 room for each weapon.

Aight, thanks. Hope I can manage with my poor ship. Any tips, having in my mind my setup I mentioned?

Explore as many nodes in a sector as you can before jumping. at some points it's even worth letting the rebels capture the exit node (while you explore another extra node) and fight the rebels on that node to try and maximize your scrap collection.
Don't visit shops unless you have enough scraps to buy something (or repair if you need repair)

What you're telling is that, basically, I messed up by rushing to here too fast, thus not being equipped as good as I could've been?
Also, I ended up with 2x missiles on a ship that does not use them, but couldn't manage to sell them; guess it's not possible?

Oh no sorry. didn't read your post properly. I thought the guide thread you had found would be sufficient so i tried giving tips that (I assume) wasn't in that thread.
It's also hard to tell how viable your ship is since you don't really tell how upgraded your weapon system or engines are. I don't know if you have cloak or teleporters or how much reactor power you have.

3 shield bars, dodge at 35%, 4 crew members, no landing pods, 20 power bars, weapons: Ion blast II, Burst Laser I, Hull Laser II (although can't use all 3 at the time, gotta switch), 4 droid lines, usually for Defense I & Attack I.

Meh, failed miserably. Died from a regular ship even before reaching the boss. I guess I just did not make enough upgrades before reaching this sector. Probably a whole bunch of mistakes along the way. Always short on scrap...
