I am concerned that when the advanced edition comes out and the new race is added the achievment "your own fleet" will be deleted or will it stay?
What do you think?

It's all guesswork at this point. I guess it'd stay.

Though for me it won't make a difference as I'm wiping my save game to start from scratch
