(First I'd like to thank the creators for such a wonderful game, but on to the question...)

I played a fair bit early on in the beta and unlocked a few things, but now I would like to start over fresh with all the changes that have happened since then. Is there a way I can clear all my stats, unlocks and progress in the game (maybe by deleting the right file in the game directory)?

You can find the save game file at <My Documents>\My Games\FasterThanLight
Deleting the file (prof.sav) will give you a clean slate. Just tested. I'd suggest backing up the file anyway.
