It would be awesome if I could keep auto firing with my ion guns or lazers, but not have auto fire on my rockets if I choose, so I can be more selective without having to pause the game repeatedly.

Can you make it so you can turn auto-fire on selected weapons instead of all or none?

You can do it on ONE selected weapon, but not on two or three (out of four). I guess it was by holding down the CTRL key in addition to choosing the target. Not sure in which version this was introduced.

Select a weapon to use, and hold Ctrl when clicking on a target room. All weapons can be set to autofire at different targets. It's usually wise not to use autofire for Missiles and Beams.

EDIT - Ctrl can be replaced by another key. Look in Options in game.
