Maybe it is just that the directory D:\Program Files (x86)\Steam\steamapps\common\FTL Faster Than Light\mods does not exist? If not, try to create the "mods" directory inside the "FTL Faster Than Light" directory, and then re-run GMM.

1) Navigate to your modman.exe folder.
2) Hold down shift and right click on a blank area. Choose "Open command window here".
3) Type in modman.exe and press your Enter key. Tell me what error (if any) it shows in console.
@Mechmon: modman.exe must be in the same folder as ftlgame.exe. If you use steam, try C:\Program Files (x86)\Steam\steamapps\FTL Faster Than Light\
