Ok once that is up, I will be able to LP mods again ^_^

Well, as Vhati has already said, SMM doesn't need to be updated to work with AE :) You only have to
update the manager's backups on your end.

I should point out that I'm stupid with this sort of thing, I barely was able to figure out how to mod this LOL

I used the Scrap Advantage mod to test
Is it the mod that needs to be updated now? If so thats an easy fix but I don't know this kind of stuff, and I want to continue let's playing mods

Unfortunately, even if there was an updated mod manager, you would still need to get past this hurdle.
For a more extreme version of what kartoFlane suggested:
- Delete your SMM folder and all files inside it

- Steam users:
Steam -> Library -> right-click on FTL -> Properties -> Local Files -> Verify Integrity of Game Cache
- DRM-free version users:
Reinstall FTL (remember to back up your profile!)
- Reinstall SMM

But I did, and it still won't work

Ok I did it...but when I load the mod it runs, but then I'm about to select the ship it doesn work, does the mod need to be updated now?

It depends on which ship mod you are trying to use. Not all of them have been updated yet. List what mods you are using and then someone might be able to identify the problem.

Yeah that was the issue, guess for your help I should do one of your ships next ^_^
