I'd love if new content would be added using an update system like minecraft. The updates are what have kept people playing the same game for a matter of years without losing interest.
Immediately though, some more depth to the races would be nice, for example more specific quests and situations. After about 30 hours of gameplay I don't tend to run into anything new. That's not a complaint however, the amount of enjoyable playtime I've had considering what I payed for the game has been awesome.
Oh, and customiable ships: beating a certain or a certain number of acheivements allows you to control what systems, augments and crew you begin with. This would allow for a very easily implemented way of adding more content to the (end)game with relative ease.

You guys really should check out the mod section ;) some of the things you ask for have already been made, others are incompatible with the game's base code.
Action Queue

Action queues...
Using shift-click, you would be able to set the action after the current.
It would be mainly used to "go repair this" , then "come back to that room" behavior.
It could even be applied to weapon (Ion-beam at every 4 seconds) to queue
attacks shield-weapon-shield-weapon-shield....

We don't care if those things are incompatible with the base code, this is just where we share ideas and wish it was compatible with the base code xD

In addition to this, you could also create tag-teams. Usually you have assigned crew to perform specific operations on your ship, such as boarding, anti-personnel, repair and power-ups. Instead of using the function buttons to select a specific crew member, you could instead create teams.
On top of this I would like an icon next to crew that are currently manning a specific station, or a badge if they have achieved mastery in a certain skill. That would provide a quick UI for their strengths and abilities, which I think would help personalize them a bit more.

Another idea, is once you beat the game a fleet option. Every time you beat the game, you get as much scrap as you collected on your journey sent to sort of a bank. (dieing gives scrap amount divided by 4) This would let you spend scrap to deploy ships lou've unlocked in the hanger, with varying scrap amounts. You could also give them extra scrap that the rng uses to give random equipment, then you would fight the rebal fleet, captureing stratigic points and keeping the galaxy safe.

A tactical near-space map, with your ship, enemy ship(s*), the ships or stations they are attacking, and any ships you're escorting. Also, possibly, asteroid fields, the sun, etc. You can click on this map to move your ship anywhere on the board, possibly at a speed to match your engine rating. Weapon accuracy would be affected by distance, and missiles would take longer to arrive but steer toward the enemy ships.
Also, some enemy ships may go after any ships you are escorting instead of you, and you'll have to protect them. You can go into or out of asteroid fields to your advantage. Maybe there can be a minimum distance to teleport, nerfing their use a little bit. This could also apply to bombs, but maybe not, they seem pretty solid as-is.
It could even be expanded to a map of the entire star system with planets and the like, to give the game an extra layer of intricacy.

The ability to engage multiple ships. The ability to choose, within limitations of the ship, where system upgrades get located-so you could have your teleporter room by your medbay for example.
Augments that make missiles viable late- game. An all-missile ship doesnt pan out in the long run because missiles are expensive and you rarely recover from what you spent from battles.
Humans need some bonus- mabye 10% faster skill up. They try to make them "average" but they suck- slugs have no downsides buy have perks/blue options. Humans get screwed in this regard..
