I never got far enough to play the ship, so I may have had that problem as well. All I'm saying is making your rooms go in order with no gaps should fix the hull offset. Okay. The auto-assault is still a bit offset, but I'm fairly certain I know why. The scout is also a bit crooked, but it's good enough, and seeing how much effort it took me to put it together in the first place, I'm not going to risk breaking it by fine-tuning it.

IMO it'd be better to keep it a separate mod, but compatible with CE if possible.
Alternatively, you could prepare two versions, one integrated with CE, and one standalone.

Well, if I don't get any responses telling me to make a standalone version by this time tomorrow, I'll check with Sleeper before making an integrated version. Just an integrated one.

Cleared out some of my more obsolete monologue from the OP, it really serves no purpose.
Edit: Could this by any chance be moved to Working Mods? I have a feeling there will be no feedback unless there's somebody trying it out, and apparently that's not easy to achieve while in Mod Development.
