This is fairly situational, but hacking can be used to really break up fire from ships with lots of burst lasers.
For instance, if you are facing an enemy with 2 BL2s, activate the hack right after the first pair of shots leave their barrels. When the hack wears off and those guns fire again, they will only get to fire the 2 shots they had left.

In phase 1 of the flagship battle, the flagship hacking system has a fixed supply of drones; I am not sure what the number is, but I think it might be about 10. I found this out from a successful run that I just completed with the Tetragon (Engi 'C' cruiser). I had deployed both a Defense Drone 1 and an Anti-Combat Drone; these drones were able to destroy all incoming hacking drones, and after a time, the flagship stopped sending them. (Unfortunately, I did not get a count of them, but I am guessing it was 10.)

Did you know that you can mind control your own crewmember that has been mind controlled by the enemy? Making them friendly again.
Did you know that, post-AE, there is no more "Low Oxygen" sound or warning? So keep an eye on your O2!!!!!
Did you know that a hacking drone cannot hack a system if it is destroyed? This can be useful if the drone hacks your doors for example. If you have a bomb you can destroy your own doors to get through.

If you have a slug crewmember, always put him in the helm. Why? Slugs are immune to mind control. If your pilot gets mind controlled, you'll temporarily lose his evasion bonus (unless you upgraded your helm, but even then it's still a % of your evasion) But if you have a slug, this won't happen.
The bonus to piloting is more critical than engines, because helm requires no power. So the evasion bonuses from gold piloting are more energy-efficient. If you lack a slug, putting a human in there is also good because they gain skills 10% faster.

How is this relevant? You can cloak-dodge these attacks, and their fire rate is slow enough for a level 1 Cloak to recharge in between attacks. Alternatively, since their fire rate is so slow, level 4 Engines charge the FTL just fast enough to escape before they get a chance to attack even once.
I recently escaped a rebel fleet encounter with level 6 Engines and missed an ASB shot by a second or less. The shot was on the screen with a 'miss' text line after I warped out. This needs to be looked into more thoroughly. It's possible ASB firing intervals shorten each successive sector, or maybe they're randomized.

I believe it's constant and Level 6 Engines are required to get away, though it might depend on difficulty? It's possible they had an FTL Recharge Booster, which should get there with Level 4 Engines.
Also note that manning Engines affects FTL charge - 10/15/20% increase based on the experience level.

I'm surprised no one has said this yet. Even if you think or you don't have time to do a quest, accept anyway, as they may give you some scrap for accepting it anyway.

Tired of being boarded on the Stealth B? Fret not! Use the time allotted by your cloak* to man the doors, turn off your O2, and vent all but the necessary rooms!
P.S: That medbay up in the corner? Useless. Get a Clone Bay when you can!
*Does not apply boarding events, sucker

Mister Sammy's comment reminded me of one I've been doing since AE came out:
Put your 5th (or 4th sometimes, shields aren't *that* important to man) person in doors, not scanners. You can always run to scanners to see what's on the enemy ship, but if you're boarded, having a guy in doors gives you an immediate advantage. Or more accurately, it erases one of the boarders' immediate advantages.

A great way to play as the Lanius B is to hit the enemy weapons system, then port in right at the weapons after waiting for a bit. This is a great way to bait engis into the room and own them.
