One little thing that might be mostly personal taste, but don't you think that the model for the Heavy Laser Defense MkI looks more hi-tech than the one for the MKII (the original one)? Could you swap their models, please? You don't need to touch the one unie variant for the boss though, it already has the low-tech one which fits its stats.
You should point out somewhere that you don't need the CE-less sMPK-IS CP if you're using the sMPK-CEi one, right?
EDIT: Also, here's a middle ground respecting the Mantis B starting gear: what if you leave it with lv4 shields and the HLD MkI, but make it start without the weapons' system? You can give said system an appropiate shop price (it probably is degfaulted to 0 scrap right now), and you now have a ship even more differentiated from the Crystal B.

I took a look at the graphics for the two drones.. yeah, it does seem a little odd. I have made a change to how the Heavy II looks now. I also realised a glaring fault in the CEi patch in that I had left in the alteration to Nebula exits from the main CE patch.
The problem I discovered with removing Weapon Control entirely is that if a player ship has Drones but no Weapons, it buggers up the way the user interface looks. I did initially have the Carnelian be stripped of its Weapon-Conn until this was discovered.

Maybe it was a hidden system and Biohazard killed it before it could fire, but towards the end of his video, the Militia Light Cruiser didn't seem to have the artillery system its ship model suggests.

You would be correct: the Militia Light-Cruiser lacks the Artillery system. The Militia Frigate, which shares the same ship model, has it instead. This is true across the 'kit and base CE.

CEi updated for the latest iteration.. time to bring out a stopwatch and see how long it takes to discover the glaring problem that isn't how ludicrously broken Phase III has become.

Sorry about that.. actually, it's not even that, it's the Defense III. The blueprint in base CEi I can see is intended for use with just the flagship.
