I have found the stealth ship pretty great. Lucky item drops really help but I will focus strategy on things you can control.

-It has pretty good starting weapons and the stealth often allows you to take out an enemies offense before they even get a chance. Good engines and the advanced hull plating really help avoid what they do manage to fire.

-Getting a second point of stealth early really helps.

-Beam weapons and drones are the biggest enemy and should be the first system to shoot at.

-I focus on offense and only buy shields when I run out of anything else useful to spend on.

-Sensors 3 can be very useful for choosing targets intelligently (This is way more powerful than you might think). For example, if a ship has a lot of engines I might try to hit piloting first. If they have an odd number of shield or drone points, I might choose another system to target first. I try to buy this in sector 2. It will often help pay for itself by tracking down ships in nebula.

-Redirecting power to engines when someone shoots at you makes a world of difference, as does manning engines and piloting. Additionally, buying a couple extra points of engines if you have the money to burn, is generally a pretty good idea.

-The advanced sensors augmentation is useful, but is also a great thing to sell to buy a good weapon or alternate mod. Its best use is to help buy a good laser, stealth weapons or even better, a weapon pre-igniter.

-I almost always buy as little extra power as possible early. I normally have just enough to put to put 2 points in cloak and fully power engines and weapons. O2 and the Medbay get powered only when absolutely necessary. My crew can hold their breaths during the battle. If I find myself in a nebula, I quickly try to remedy this deficit.

-If I know I am gonna get hit with fire or borders I vent as much of the ship to space as possible. No sense in waiting for that solar flare to hit. With full upgraded security doors, you can often mostly suffocate an invader before they can do any damage.

My best run with this ship was thanks to finding a Burst Laser, Glaive Beam, Weapon Pre-Igniter, and Stealth Weapons. Even in later sectors, few ships were lucking enough to survive the initial strike. Those that did got to twiddle their thumbs, while I fired at them from stealth and my Glaive Beam recharged for a final strike. On one enemy, I was able to hit 5 rooms with the Glaive for 15 damage total! With this configuration you can wade knee deep through the rebel fleet if you get the urge to check out that last cluster of sectors before heading for the exit.

I just put in the most firepower I could find. Early on, I upgraded to pike beam/chain laser combo, than charge laser II/halberd beam/burst laser 1 and, with a bit of luck, by the boss, I had level 3 shields, max engines,max weapons, and a glaive beam, ion blast, and flak 2. Ended up destroying the flagship, and it got my 3rd place high score on normal, with 4651.
