I teleported all my crew to the enemy ship, and while they were on board the enemy fired and took out my teleporter so I couldn't teleport back. I killed all their crew, and after winning my guys were instantly beamed back home, even though teleporter was still broken.
Did you get a pop-up message? Something about stealing a shuttle? I saw such an event in the XML.

Nope, nothing, just fixed itself before I could start crying over the run I thought I lost

Enemy jumping away with my crew is annoying. A warning about the enemy charging FTL drive flashing on screen would help, since I sometimes get distracted and forget about the enemy jumping thing.

1) I don't understand...are your boarding parties USUALLY teleported back "instantly" after a victory? I have to manually beam them back
2) why hasn't anybody here simply TRIED to jump away with crew on the other ship? you could always cancel the jump before carrying it out (I'll spoil it for you: the game warns you that you left crew on the other ship, at least if the battle is over)

This is literally a feature that IS in the game...are you serious?
This has me thinking though, that a hilarious game event would be if you encounter the same ship again later, but it is explained that after the enemy ship absconded with your boarding party, one survived after all (the event gives their name), somehow caused a mutiny, and is now their new Captain.
The effect?
(1) But they're angry.
(2) They offer a crew member, scrap, or other benefit
(3) <no effect, they just wanted to say "hey">
(4) You can get them to delay the rebels or scout ahead like that one helpful "Mercenary" event (but for free, because hey, you've already lost crew and you need a lucky break)
(5) <Renegade Option> You can attack them

I bit the bullet and took the risk. If you defeat the final stage of the boss fight with all crew aboard, you do, in fact, still win the game. I take it from the credits screen, in which there were no names where the crew usually are, they are considered dead. But apparently this does not matter, which does make some degree of sense. It also counts for the appropriate achievement.
