The door system is a bit screwy, some of ones in the middle corridor won't open when you click them, the automatic open/close works fine though, so it's not too bad.
Edit: Alright, took it through a spin in IS and vanilla.
1): The Machine gun, despite being awesome, is pretty OP. Maybe lower it to 1 personnel damage, and extend the cooldown by a few seconds? MG+ mantis boarding team= everything dies. Quickly.
2): Maybe lower the starting stats back to Lv1? Lv 1 sensors. stealth, doors etc. Except weapons, thats good as is.
3): Twice now, on 2 separate occasions, the game has crashed when switching on the distress beacon after running out of fuel (I keeping forgetting to watch my fuel gauge...this happens alot). It's never happened before, on any ship. Happening once would be random, but twice in the space of an hour, for the first time? Those are long odds.
I know it sounds like I'm trashing your ship, but I'm not, you tweak it a bit, this ship would be top notch. Keep it up.

Improvements in v1.2:
Machine Gun has 1 persdamage and 20 sec cooldown
Doors, stealth, and sensors are level 1
Should I increas the fuel to 100 so you probably will never run out of fuel?-
That's the only solution I could think of, since there are no new events, etc...
