First time Sector 8, do I stand a chance?

Actually my 2nd time, but the first time I just rushed it. The boss owned me that time. Am I in for a spanking again?

You should have a fair chance at destroying the boss, actually. Your defenses are fairly good - 4 shields and 6 engines is enough to not take too much damage from the boss's main weapons. They could be better - I don't see cloaking or a Defense I - but the Defense II and your engines should help take the edge off of most of what you're facing.

You might struggle a bit with landing those first few bits of damage - the Flagship does have four shields, which means you do need to rely on four out of six of your laser shots to land before you can do damage. If a missile hits your weapons system, your Hull Beam will get turned off and you'll lose a lot of your offensive capability since you're then relying on five out of six shots to land.

If you can damage the Shields and Cloaking system a lot, ideally starting a fire if you're lucky, you should be able to damage the Flagship to the extent that it can't recover. If you're feeling daring, aim the Hull Beam across four empty rooms for 8 damage, destroying it that much faster.

(I won't spoil what happens if you fight the Flagship with AE enabled, or what happens after the Flagship blows up.)

I'm kinda nervous, this is the best ship I've made so far out of like 25+ attempts. :( Maybe we should just chill in space for a bit, no rush you know? I like this little pixel crew. :(

But yeah, basically the idea is the 2 lasers will remove the shields, and right after that happens, I hull beam the shit outta everything. I dunno if it'll work but it'll be worth a try. Also, what happens if you Jump during the boss fight, like to repair? Or is that possible?

Of course it's possible to jump away. Like any other ship, though, it will regain all its health and crewmen and generally act like you encountered it for the first time, so the only real reason to jump away is if the first volley or so goes sour - otherwise it's best to just pause, take a deep breath, figure out how best to handle the situation and destroy the flagship without taking too much more damage.

Don't count on repair beacons always being available, either - they could get taken over before you even get there, or just be taken over long before you even have the option of jumping to them. You can definitely take out the Flagship with just 30 (or 20!) health.

The main issue with the Hull Beam is that it only does one system damage per room. That's great if you can damage multiple rooms at a time, but the Flagship has a lot of crew, and likes to send its spare crewmen (the ones chilling in the oxygen, door and medbay rooms) to repair important systems like Shields, Cloaking or the missile launcher, so if you score only one damage on a room it'll be repaired very quickly (especially during a cloak cycle).

Like I said, you should be fine, but you definitely need to keep your weapons system protected and not-on-fire. :)

I made it to his 3rd phase with 2 health left and surrounded by rebel occupied territory with no repairs in sight. His ultimate weapon killed me. I recorded it though for shits. That mass drone swarm took most of my health

Well I got to sector 8 again, this time decked out in 2 Burst Laser II's, a missle launcher, one of the beam weapons, maxed shields, maxed engines, 2 defense drones and some other nice stuff and beat him finally. It was also the run where I found the prototype Flagship and beat that as well.
