So, I've been trying for days now to get CE up and running, but I can't get SMM to cooperate with me for this mod pack. I've tried other mods like additional texts, pirates!, weaponanza, etc, and they all work fine independently and most of them work together, but whenever I try to patch the CE mod group in the SMM, it gives me WARN (instead of INFO on left of text screen) and says skipping junk file for every file. This starts in the SMM text screen when it starts installing either CE resource pack 1.261 if BP&B was patched before it (like it should be in CE load order), or it starts happening with FTL CE 1.263 if I haven't patched BP&B.
-I'm using FTL AE v.1.5.4 (not steam version)
-I'm using SMM 1.6

-I've tried re-installing the game and deleting SMM's backups to get new ones after starting fresh, unmodded ftl
-Yes, I only try the CE mod pack when doing this, I don't try to load any other mods so nothing SHOULD be conflicting
So, is it that the CE resource pack and the FTL:CE mod are different versions? Is it that SMM says I'm only supposed to have up to FTL v.1.3? Or is there something else I'm entirely missing? I mean, I seem to be the only one who's experiencing this problem as far as I can find.
Would REALLY appreciate some help guys! I want to keep playing FTL, so it's either CE or I delete my save and lose my file that I've earned all ships/achievements with just so I can get them all again.

The warning message is only there to inform you that SMM is ignoring junk files, it's nothing to be worried about. It doesn't mean that SMM failed to patch the game.
Just let it finish, if it asks you if you'd like to launch the game now, then all's is fine.

Weird. Okay then, let's say the whole ignoring EVERY file as a junk file is normal and doesn't mess with the mod. Still, after patching the whole CE mod pack in the proper order and all those WARN's come up, it does ask if I want to start the game, which I say yes, or say no and use the shortcut (tried both) it loads with the CE load screen (the ship-shaped loading bar) it loads to full then crashes the game every time. I looked up this problem initially before I noticed SMM was ignoring all the junk files and installed LAA (large address aware), to which I used on the FTLgame application, but the game still crashes at the end of loading screen.
What should I try. modding gurus?
Or should I send in a report of some kind?

CE famously has a lot of junk files, basically one for every 'legit' file within it; this is due to the way Sleeper works on CE (using a live copy on dropbox, IIRC), which causes temporary files to linger. SMM simply ignores those temporary files (they wouldn't have any effect in the game anyway).
That, or it could be a problem with the mod itself (event loop), but seeing how popular CE is I don't see a problem like that slipping through.
Or it could be simply that you're installing several incompatible / outdated mods together (all the other mods you've mentioned in your first post haven't been updated in a long time and don't work with FTL:AE), or that you're using an old version of the game (CE doesn't work with pre-AE FTL)

This means that CE was installed correctly (as far as game's archives are concerned, at least -- ie. SMM did its part), but then FTL itself fails to load (obviously). This would indicate that the problem lies on the game's end -- probably not enough RAM (if you don't have more than 2GB [or 4? I read what you said, and it couldn't have been any of the things you suggested, I have 8 gb of ram, as I said I was using a fresh, unmodded ftl 1.5.4, so once again it seemed like something was off with what I was doing and not with either the mod or SMM so I QUADRUPLE(at least)-checked the load list on the CE page and lined up the mods, AND BEHOLD!!! I am missing the additional music infinite compatibility patch......problem solved. I'm a noob. Thanks for the help.

Is there any way, using the <mod:findName> tags, to blanket search and remove all <choice req="crystal"> tags?
I had a stab at <mod:findLike type="choice" hidden="true" req="crystal"><mod:removeTag /></mod:findLike> at the start of my event.xml.append, but somewhat unsuprisingly this didn't work...
I'm mostly asking this because I want to bring The Tardis back into operation for to AE and CE, and currently the crystal options are making it difficult to roleplay as The Doctor. I'd rather not have to go through and call out each event by hand...
