The names of the characters are automatically "generated" (more like read from a preset of names) already.
Since these preset names are really lame (in my opinion, they don't even sound sci-fi at all), could there be a way to add our own names into these preset through a text file the game would load on start-up?
I remember that the game Uplink also had such a feature that allowed the players to generate their own presets of names and it was so good.
[SUGGESTION] Character's name generation file?

Unpacking the game files (look through the modding section of the forums for an explanation how) gives you folders with the games resources in, one of which is the pool of names the game uses. I also think I saw a mod which has replaced the names with more fitting ones, I'll try and find it.
Here's one mod, all names are based of real names: http://www.ftlgame.com/forum/viewtopic.php?f=11&t=10705
Here's another mod: http://www.ftlgame.com/forum/viewtopic.php?f=11&t=3293
I'm pretty sure one of the larger mods has a large amount of sci-fi names, can't remember which though
