Not sure if this is that important, but in the first sector it's easy to find an enemy ship with just lasers/beam weapons (no missiles) and then fire on it's weapons systems to take one out.
Since the AI fires each weapon as soon as it's ready, you can knock their guns "out of sync" this way so they are only firing one at a time, which will down your shields but never cause hull damage. At that point you can go bake a cake while your shield engineer, pilot, and engine specialist level up to **.
It's really cheesy, and maybe there isn't a way around it, but just so you know.

There is already talk from the devs about putting a cap on exp per battle.

I'm pretty sure I heard the devs say they wanted to significantly revamp the way crew gain experience.
