One could, in theory, argue that a background "story" to explain it all away is that the federation ship you're using has advance targeting system that allow you to target subsystems directly. Hence in the end that's how your tiny ship can take down the boss.

Um... focus shield doesn't work if you don't get good enough weapon (which is very, VERY possible in normal game). Boarding, however, almost always work. Heck, it would work if you just have 2 mantis or rockman or crystal or human (and laughably easy if you have 1 crystal, at least). Of course, need...

Actually I never tried this before...
But is engie's medbay dispersion rate fast enough to heal crystal's suffocation damage (which occurs at half the rate)?
If so, I just need to keep a few room oxygenated for my normal crew and vent the rest!

May I suggest one alternative? Move your combat to the medbay (and if you have more than three crew, which should be normal, situate them near medbay). Vent the rest of the ship, all of them. I'd say keep the advancing fleet and put a boss on every sector node. The fleet keeps you from grinding it out in Sector 1 so much you steamroll everything, so I feel it's a necessary part of the game to keep the difficulty up. I was thinking up new ideas for weapons and I discovered that it's actually quite hard... FTL has the bases covered. Beams slash across rooms but don't pierce shields.
