I honestly don't get the hate for nebula storms. Your opponent is operating under the same conditions, and you're smarter than it is. All it does is make it easier to kill the enemy.

Turn OFF your Oxygen when venting boarders. Vent all the rooms in the path that boarders have to travel through, then lock the doors and turn off oxygen so they don't become habitable again. That's because the only requirement for the Engi cruiser is getting to the 5th sector :P Anyways, I never really had any problems with it. I like the captain idea, but ideally I'd like to see some more risk/reward for it. Basically make them better at doing "heroic" things (that has a higher chance of getting them killed), but make the crew suffer a morale hit if he dies.

I'd say keep the advancing fleet and put a boss on every sector node. The fleet keeps you from grinding it out in Sector 1 so much you steamroll everything, so I feel it's a necessary part of the game to keep the difficulty up. Wouldn't work for me.
Half the time the only weapons I use aren't affected by shields at all. I typically run bomb heavy boarding games. I never even touch shields.
