Flotilla is a game that plays very much like a wackier mini FTL (Although the combat aspect is quite different).

Edit:
King of Dragon Pass, on the other hand, is a completely different setting, but has a very similar event system to FTL, certainly worth a look too.

If you leave your crew on any ship when it's health reaches zero then those crew die. Why would the expect the final boss to be different? Because the flagship isn't destroyed until the third stage. And, if you leave all your crew there, how exactly would your ship follow those crew to the next jum...
