Have you tried using a MIRV missile artillery?
I recall there is the Cathartes mod which fires a huge missiles which later splits into 6~7 smaller missiles. No crash there

Having the ship separated into two parts unconnected is extremely dangerous, because if you happen to lose a crew member away from the helm room, you won't be able to assign a new one there.
