Some smaller changes have been made due to the suggestions I received, it's hard to follow them all as there are different opinions on what should go. Plus my own vision for how much I want to change.
03-K64-Firefly:
A Multipurpose, Mid-Bulk Transport ship, that relies on its large engine modules and its crew rather than firepower.

In that video I mention some of the reasoning behind the load-out the ship comes with. But in short I tried to stay away from making a battle ship as Serenity and other Firefly-class ships doesn't have any weapon systems installed. The weapons installed initially were only added to help balancing the ship a bit more.
The layout is made to have airlocks located at the main entrance to the ship and at the small detachable pods.
What I found was, it is rather easy to get to sector 8 with the ship, as much as the Kestrel. But beating the game from there has proven to be quite the task.

Reasoning behind room placement (examples):
- The door control is placed at location it is, as in the last aired episode of Firefly we see Serenity being intruded by a bounty hunter. Kaylee is then seen going up to the hallway leading to the cockpit and accessing the control that opens the previously locked doors to the crew chambers.
The sensor system is placed in Inara's pod as we see her have a telecommunication device installed. (The reason for the carpet in that pod - which if you don't like you can replace with this image: http://i.imgur.com/8TPd67N.png - convert the .ftl to .zip and replace img\ship\interior\room_sensors_firefly - then convert the .zip back to a .ftl).
The teleporter room is placed according to where the cargo bay is, and a room with acting as an airlock is placed to the right of that, as in the show it is shown that there is an outer gate and inner gate. (In one episode Mal is talking to Jayne through a 'walkie-talkie' while they each stand on one different sides of the inner gate).
The medbay and shields are actually supposed to be above one another, but since we do not have several floors in FTL, I made them side by side. The shields room is placed about where the dining room would be.

To change what ship these mod replace, change the file extension of the .ftl files to .zip and go to /data/blueprints.xml.append and open that with a text editor. Then change "PLAYER_SHIP_STEALTH" in the line:
