Two Questions; I'm gonna ask because I feel like thinking too much:

Who are the bad guys? Its Rebel's versus Federation, so, why are the rebels rebelling?

What's the big secret weakness of the flagship? I mean, you could take it on faith that its just too technical to bother with, but to me, the information is all based on the strategy YOU the player learn fighting the boss.

I think it's up to the player ho the bad guy is. either you attack merchants, mercenaries and civilian transports or you don't.

I thought the weakness was that the fleet relied on the mothership, so the mothership is the weakness... not that it has a big weakness.

I see it as a "Do anything necessary to survive" paradigm, which could extenuate the pillaging and looting of civilian resources that you could do. It's rare, however, to see an instance of compassion on the part of the Rebels; usually the Rebel's AI drones are blasting away at a refueling station or harassing Federation supporters. The only time we see the Rebels morality as anything other than offensive is the Zoltan ship quest wherein you talk at arms length about ideals and morality.

There is one more time imo. When the rebel captain hails you and says that he has nothing personally against you but that this is war and he has orders.
But I suspect the rebels are also adhering to the "Do anything necessary to survive" paradigm you speak of.

Regardless the side of good is like allays the ones that wins the war (unless there is any loser left to tell their side... convincingly enough so.)

Fixed... somewhat.

Yes, the overarching story is intentionally vague. We really wanted the experience the players be the primary "storytelling" aspect, so we tried to de-emphasise the big plot elements. It does mean that the story isn't really fleshed out, but at least it means that there aren't many conflicts with whatever story you create for yourself while playing.
That's the theory at least.

I will tell you what I think more after I play, heh. But my impression from the streams and videos and such is that this mostly holds true. The story is more what you put into it than get out of it.
