Flag Ship Stalemate

I was feeling pretty good about this run but then this happened. Total Stalemate. Nothing to be done. Bummer. I didn't really think about posting this until after the fact so it's really short.

Did you try jumping?
Maybe the Hacking Drone would have hit something else instead?
Or was the Flagship one turn away from destroying the Federation base?
