Can you go into more detail about why? What mods have you installed and what order are they in?

Ok, I was playing CE Infinite and I went into a sector marked as [Evacuation] which I assumed meant Abandoned or something. So I wouldn't have to spend more than 10 fuel, right?
Turns out it was a Federation Sector and it asked how much fuel I'd like to spend in getting there (Which it shouldn't since I just spent ten getting there.) So I think you missed one.
At least the music is cool.
EDIT: Also, I attack a Slug ship while I have Repair Gel. I let them surrender (they say they'll give me what's in their stores). I take their stuff and then I say "Prepare to die!"
And they say "That's a violation of galactic conduct" aaaaand... that's it? Battle ends. Ummm when I say "Prepare to die" it means I'm going to kill you.
There was no mention of them getting out of range or some highly-armed warships arrive... the battle ends and while I get stuff, I don't get more stuff. Instead I got stuffed.

It truly is up to you. But I recommend that you have a greater understanding of how FTL works and all the little quirks and exploits you can use to your advantage. Captain's Edition is difficult and you'll need to know all the advantages you can get.

Yeah, there's a LOT of content in CE.
I'd suggest you play in that order :
- Vanilla FTL with Advanced Edition content disabled
- FTL with Advanced Edition content enabled
- Captain's Edition (hint : play at one level easier when you get to this point)
- Captain's Edition with Endless Loot (with or without Infinite)
Move to the next "tier" when you stop regularly seeing new content in the current tier (or get bored with that tier).
(Though this doesn't apply to unlocking ships, as it can take a LOT of time to unlock them all - I have 170 hours of FTL under my belt, mostly with CE, and I'm still missing 9 ship layouts... If you do unlock them all, there are plenty more to experiment with in the Modding forum!)

Of course. The events to unlock them haven't been removed.

I don't know about the other ships, but if you're playing the Mantis ships in the Captain's Edition, you're ten types of SCREWED.
The Mantis are all about exploiting melee combat bonuses to eliminate crews for extra scrap instead of simply destroying ships, but this mod heavily balances against that by favoring AI ships like crazy. If you find one as the Mantis ship before you get any actual weapons- and believe me, you will- then you can only hope your FTL charges before they blow your ass to pieces. And if they target your engines or piloting, well, tough luck, son, better luck next game. And the exact same thing applies to finding Zoltans, because of their super-shields!
I get that the original Advanced Edition sometimes had impossible situations as well, but never this frequently.
