The biggest difference to the boss (that you will notice right away once you jump to him) is that the laser artillery and missile artillery chambers are connected directly to the main cabin in Hard mode, giving the Flagship two extra empty rooms. Well, I think at some point, the best way to let the player have so many options is to play the game with a Dungeon Master instead of a computer game :)
